Michkov skated around JT Miller and blasted a five-hole shot past Igor Shesterkin at 2:10 of the extra frame, his 15th of the season.
Trevor Zegras scored the other goal for the Flyers, who were down 2-0 midway through the game.
Samuel Ersson made 23 saves as Philadelphia earned its fourth win in its last 11 games (4-4-3).
Sam Carrick and Alexis Lafrenière scored for the Rangers, who have dropped their fifth straight (0-4-1) and are 2-11-2 since a Winter Classic win over the Florida Panthers on Jan. 2.
Shesterkin, who missed 13 games with a lower body injury, returned to the Rangers crease and stopped 21 shots in the loss.
The Flyers got on the board at 10:25 of the middle frame on the power play when Michkov one-timed a cross-ice pass from Noah Cates.
Zegras tied the game with 39 seconds to play, hitting a high blocker side shot past Shesterkin.
New York controlled most of the first period, outscoring Philadelphia 9-5 and taking a 1-0 lead after 20 minutes.
The Rangers opened the scoring at 9:56 when Carrick put a loose puck into the net from the top of the faceoff circle, a shot that seemed to catch Ersson off guard.
Lafreniere doubled New York’s lead at 1:23 of the second period when Will Cuylle one-timed past Ersson.
Thursday was the third of four meetings between the Flyers and Rangers. New York defeated Philadelphia 5-4 in a shootout on December 20 and doubled the Flyers 6-3 on January 17.
The Metropolitan Division rivals conclude their season series March 9 in Philadelphia.
